Essentially yes...and no. Physically you are neither gender, but genetically you are still the original gender. Genetically you will always be the gender you were born with, unless science progresses to such an extent to artificially change this post birth.

Oh it took awhile to get what you were asking. This is easy. loli futa usually have the penis and vagina. They usually don't have testicles. Shota don't have vagina's and as you might guess, have balls.

It depends on the drawing style. Boku no Pico is essentially loli futa in my book, since the character design is so highly effeminate. Gay shota that's more neutral in gender bias tends to not do it for me. After watching enough anime/manga, you get used to guys lacking in any masculinity so androgyny becomes a masculine characteristic.
And there's plenty of loli-futa that no one would confuse for shota... stuff by Wanyanaguda for example.
