I believe that was a virtual reality thing. Magata kept talking about being 'free'. Which in her case meant death. For Magata she adopted the personalities of the people who were close to her in the past (Kurimoto Kishio and Sasaki Suma). So it would only make sense she adopted the personalities of her daughter and Uncle as well. Maybe she's in one of those weird ass pods again, which might make it plausible.
And those indeed weren't the police. Earlier on they mentioned in a conversation with Moe, Sensei's guards were gone/not around anymore. But he didn't know that yet. Magata staged something to make it seem like she accessed a computer in Tokyo, so the police was send on the wrong trail. I bet those 3 guys in black were there for her to take her someplace far away.
Honestly this is an anime I gotta watch a second time to fully understand. It was good. But some parts were too much talk. Too much useless talk. Stuff which could've been said in an easier way. But overall it was a very nice ride, and kept me close to the screen at allt imes.
