I'm surprised no one has said WoW. Not that I care, not much of a PC gamer. For me this is a bit of a pickle I wanna say Gran Tursimo 3 A-spec but also Final Fantasy IX, it's US release was 2000. But then again there's Devil May Cry as well. For me it's a 3 way tie again.

Lost odyssey Should win. Your main character "kaim" is immortal, and before you go thinking "oh immortality is kick ass!" it isn't for kaim.
He's lost count of how many loved one's he's had to bury, how many war's he's fought in and how many people he's killed. And the worst part is that he can't remember any part of the 1,000 year's he's lived.
I specifically love how the story restores his memories to him piece by piece in the form of "visual novel" like dreams.

Memories nag at his mind, giving him brief flashes of the past, yet not enough to really give him an idea of how important they were to him. *until later on in the game*
Edit: also, I love the BGM that plays during sad memories.

MGS2 & 3 were awesome and whatnot but I gotta say that MGS4 is the best and is the game of the decade. It improved on everything, it had great controls, it made the camouflage system much better, had plenty of weapons and items, better AI, better graphics, also it had a ton of amazing set moments & boss battles as well and they were very epic. It's story was very good to even though it kinda ends up like this in the end. (see pic)

Resident Evil 4 obviously. Damn shame I lent it to my sister's ex before he was her ex, and now I'll probably never see it again...
Although, World of Warcraft is definitely a strong contender as well. Considering I never owned anything but a gamecube and a PC for most of this decade my opinion probably isn't terribly valuable. The only reason I bought a Wii was to play whatever Zelda or Fire Emblem games they might release on it, and the only reason I own a DS is for the new Golden Sun...yea, PC all the way, but I just cant abandon my Nintendo roots.
