Because propaganda wasn't really his intention. The author retired from JSDF and wanted to incorporate his experience into a fantasy setting.

It's said in the first chapter of the first season that they're using old issue weaponry to avoid the lack of modern support like satellites and the the like at the other side of the gate (official reason) and to get rid of it while updating the other divisions (real reason).
Not really a military otaku, but my understanding is that the older phantom is more of a ground support aircraft, while the eagle is more air superiority.
Leaving aside any other reason, the phantom seems like the more appropriate platform for the mission.
