You had to see this coming any way, its a comedy/action anime involving characters with tragic backgrounds, evil scientists bent on exploiting kids that have mutant powers and an "Xavier's School for Gifted Youngsters" setting. If you add in a cute younger sister with potential for developing an unknown power, she will most likely be the center of a tragic event. She is probably not dead any way. either scientists took her in for research ultimately warping her mind so that she becomes a human weapon. In this case the team will have to oppose her and have to decide weather to save or kill her, or they will find a child capable of reversing time to undo what happened in order to save her.
I imagine the team did find her after MC got knocked out, but they're faking her death to draw attention away from the only survivor from a freak building collapse.
In addition:
Imouto's death wasn't explicitly confirmed either, even if it wasn't an open casket MC still could've asked to see the body.
The 'mysterious benefactor' who built the school still hasn't been revealed, and how many strings 'he' can pull isn't explained in detail either.
Nao can be very scheming and manipulative, I think this was mentioned in an earlier episode.

Her dreath was really abrupt and if you know Key, you know that they have a really long build up before the unfortunate event. My theory is that she is still alive and that they will investigate further into that, but thete is also a possibility that she is gone for good.
or she's really dead but the scientists took her body away and replaced it with a fake for the funeral. MC got a wind of this and want to get imouto's body back, but they managed to resurrect/install another personality into it for reanimation

Good job Key for creating, yet another melodramatic series where by the first 15 minutes of the first episode I was expecting something a little different. At least our most 'moe' character is valiantly removed from the series. Honestly there's only so much CUTE I can take especially from a loli. Now to take care of that blonde idol...
Anyways, I was interested in the bad-ass in the beginning of the series and hoped that somehow that bad-ass was going to remain kind of a badass. I was starting to lose my interest in this series, and then comes this episode, and a return of the bad-ass character that prompted me to watch in the first place. (of course once again that's short lived.)

I see what they did there.
There was enough foreshadowing. That siblings often also have abilities, that sister was taken into the academy as well, that brother was worried whether she'd develop something unfortunate, that her ability - once announced - sounded really dangerous, that it was a close call whether to let her roam free or lock her up to be safe. And of course the blood across the rubble at the end of the previous episode was a giveaway that something unfortunate would likely emerge.
Of course if you didn't actually watch the show and only relied on sankakucomplex reports, you should know that they are only strong on the visuals but make little to zero effort to recognize a story.
I could understand his initial shut-in reaction, but I was appalled at the level of gratuitous violence while he went on his rampage.
Still I'm glad that the episode ended on a reconciling note.

Also the opening animation kinda gave it away. If anyone was going to die (it's key, of course someone is going to die), it was going to be her. She was seen running towards a cliff and then in the next shot she wasn't there anymore while the rest of the cast stood in a formation with an empty spot for one person. Deadest giveaway ever.

Yeah I watched Episode 1 and didn't enjoy it. It had a cool theory behind the show, but it was kinda heavy so no thanks.
