I'm surprised Eiichiro Oda isn't at Number 1, like him or not he's at the top of the pile in terms of success. 320 million manga volumes sold worldwide, another 3.8 million printed for the upcoming volume in Japan. His anime is consistently beating Naruto and others and is the Number 1 Shounen anime in Japan.

Sales and success doesn't really mean everyone likes him, hell I can't stand One Piece personally. But I do have to agree that it's surprising he's not at the top.
Never seen Gintama but I didn't know it was that popular... It always seemed to get overshadowed by the big three, OP, Naruto and Bleach.

it has its moments, there were some chapters that were extremely boring, but recent chapters have been action packed and interesting so. tokyo ghoul on the other hands i dont even know where to start.

When the man had a choice between doing what the publisher wanted his manga to do vs threatening to end the manga early, the latter was his choice. The publishers called his bluff and he proceeded to carry out his threat, sacrificing the manga he's put his heart into just to prove a point. He's got gall, you gotta give him that.
Many forget that the start of Negima was seen as rough for many fans. Much the same for UQ Holder. I wouldn't put it out of the battle quite yet.
But popularity polls will be popularity polls. The results are not surprising to me in any way.

Japanese politics are actually important to some of us adults that give a shit about the creators. We can read between the lines. Can you?

Oh yeah, sure, that prospect of law that was so important it forced everyone in the manga business to cancel their own series. Oh wait, no one else did it, just Akamatsu, after which the whole thing ended up in a big ball of nothing.
We got a 'confirmation' (based only on the word of a few people online, and yeah, that includes Akamatsu himself, but the man has lost a lot of credibility by now) there was such a prospect of law. We never got a confirmation it was necessary to axe Negima for it, and it certainly didn't necessitate a mass reaction from creators across Japan. Believe your fantasies of Akamatsu The Hero Who Single-Handledy Saved Manga By Cutting Off a Manga that wasn't Even Kodansha's Top Seller if you want, but just parroting the same old article in ANB's blog (and God knows how biased ANB can be at times) won't magically make that true.
And even so, he still basically undid his own point by keeping working for Kodansha after they allegedly were going to act in bad faith against him. One way or another, he proved being a flunk.

Better than you, who takes what the first White Knight in the Internet goes around spreading (and without official confirmation from any other authors) at face value to excuse someone who has proved he's only winging things through both writing-wise and management-wise. And don't give me that on the 'adult' thing. Odds are you still were in your diapers when I began reading manga.
One Piece has been going for so long now, that I hardly even remember what happened in more than half of the chapters.

This is a 2015 poll. Not matter how much you like UQ Holder, its nowhere near the level of quality Negima had.
Not to mention, UQ Holder just isn't that popular with people.
a) It's still a huge WTF not to include him.
b) CLAMP is in the list (spelled Clamp) and their popular stuff is even older than Negima.
But CLAMP's most popular stuff was more popular than Negima, and combined, more popular than Love Hina as well (despite having less volumes and episodes than Negima, Love Hina, quality aside, left a bigger mark on anime and manga, basically defining the already existing modern harem genre).
Touta just isn't as likeable as Negi was. LOL and nobody likes the romance angle honestly. I'd prefer it if he was just focused on combat and learning his family history.

Mangaka of Kodomo no Jikan is the best! - Although it's a popular lolicon manga, it shows true fanservice for all lolicons, even a great ending.
