Actually, even in that extremely weakened state of hers, she could kill Shirou easily enough. I mean, she was outright toying with him in the scene. It's no different than what Lancer was doing earlier on. I thought it was pretty obvious.
Regardless, that's part of the problem with introducing new villains. They can't be going full on serious mode from the beginning; otherwise, the show will end right then and there since the protagonists would be getting slaughtered. Shirou alone would have died in like 3-4 other situations if that was the case.
Oh, and Shirou, while unexperienced yes, isn't exactly normal either. He's harder to kill than a cockroach at times. He did manage to get a freaking hole blown out of his side by Berserker and lived after that after all.
