It depends on timeframe. It sold poorly and was a money loser at the beginning. But sales didn't drop off as steeply as most series, so it's well into the positive at this point. This is mostly attributed to less competition.
Although in a sense KyoAni's losing huge amount of money by working on this instead of another moe derivative. Especially since it's actually going to cannibalize sales of the first season instead of competition, since there is no competition.
FREE was one of the best sellers for Kyoani in a while, so they're definitely not losing money over making another moeshit series
Free! sales isn't on the same order of magnitude as the likes of K-On & company. "Losing money" is the wrong term to describe it, but Koyani would definitely earn more money with a K-On rehash as opposed to dive headfirst into a niche market like this.
Lose money on Free? Far from it-- I've read that it's their most profitable series next to the K-On behemoth. Free's explosive success will probably be funding K-on shows for years to come.

Free! was averaging over 21,000 sold(BD, DVD combined) per volume btw.
Though looking at earlier volumes, it was breaking 27,000 sold.
There are 3 manga editorials in my country that translates manga to Spanish (my country's language) besides of other 3 that import (barely, because of laws) theirs, all of them published at least one yaoi manga series but not a single yuri in their 20 years of existance, how the hell are yuri fans going to support yuri oficially if manga editing companies don't give a fuck about the genre?
