The Tokyo government’s decree that Imouto Paradise 2 is unhealthy literature has been announced as being because the manga “improperly glorifies sexual activity between close relatives,” prompting Kadokawa to “voluntarily” withdraw all copies of the manga from sale.
Kadokawa says the recall “is to prevent undue bother for retailers,” and has cancelled all further shipments as well – an unfortunate decision given what a boon to sales an official stamp of incest glorification could be in future.

You people seem to forget that this bill that took effect in 2010 that has been affecting these titles are strictly for "all-ages" titles; whether or not they are shounen or seinen is not relevant. You can't make an argument that straight up sex (with penetration blurred by a white mark or slightly out of focus of the panel), especially that of an incest nature, should be able to be put in a book that isn't R-18 and sold exclusively to adults. As it stands, Imouto Para (which is a novelezation of a porn game that IS R-18) is not considered such.
That's the only reason this provision is affecting it. If Kadokawa weren't dirty business men that actually followed the law as it's supposed to be and released their novel based off of an R-18 pornographic game, strictly for adults, none of the content would matter becuase... it would be for adults.
This trend of cutting it as humnaly close as possible to pornography in "all-ages" titles is something that I don't understand about Japanese publishers. The content is only appropriate for adults, it should be marketed to adults. Why chance the title being in the crosshair for a ban like this and other titles that have been, and release something so obviously pornographic for minors to easily obtain when you can just rate it R-18 and get it sold to the market you want it to be sold to with no problems?
If that's the case then why didn't they just restrict material like this to adults rather than ban it outright? Why specify that the reason was "glorification of incest", not just to youths but basically to everyone? Anyways, a restriction of any kind won't keep something out of the hands of anyone who wants it, one way or another, that's the ultimate truth. Words, thoughts, and ideas can never be fully silenced.
It's all about sales. The lower the age rating, the greater an audience they get for the material and the higher the sales potential goes.

As you can see here, it's barely 100km on its longest dimension, so regardless of where you are it would be at most 50km or so by train for you to get out of the area to go and buy your week/month's supply of manga; or have it mailed/couriered in.
The increase in commuting or use of the postal/courier services would make up for the deficit in direct sales of manga. Japan's also the kind of country where, if one store out of a chain doesn't have something in stock or doesn't sell it themselves, you can have it ordered in from one of their other branches and they'll send it to the branch you were at or to your home.
So really all that would happen is they'd inconvenience the residents of the Tokyo Metropolitan Area, but not prevent them from getting their manga.
Also, I think you overestimate the value of Manga in the area's economy... I highly doubt its absence would have a remarkable impact in the short term.

1. These are fantasy stories anyways. In manga/anime and especially hentai there are far more crazy things happening that wouldn't be wise to do in real life. If a child comes from incest in a fictional story like these it'd more likely be written to come out superhuman than deformed.

In detail, the new law stipulates that articles containing incest material or depictions, REGARDLESS whether they contain any erotic/sexual scenes or not, WILL be marketed under the 18+ label. In brief:
No Incest + Non-H = All Ages
Incest + H = 18+
Incest + Non-H = 18+ (previously it's All Ages)
As for the last possibility, you get the idea.
Problem is, future re-releases of previously "allowed" publications like OreImo, Imouto Okashii, or even Kono Naka ni Hitori, Imouto ga Iru! could be hit (with the 18+ label) as well in future re-releases.
