As far as any similarities to Madoka Magica go, the Fate series and Madoka are tied together in at least one way as Fate/Zero and Madoka share the same writer. Madoka Magica references Fate as well as other media. Homura herself is basically a genderswapped Kiritsugu Emiya expy (both use magic to slow time, are big on "fight magic with bigass guns", and come across as cold due to the events in their life that got them to where they are) crossed up with being a Time Lord (seriously, look at her shield and tell me that's not a Doctor Who reference). And I'm saying that not even being a fan of Doctor Who, the reference is pretty blatant. Hell, even her name is likely a reference back to Fate, as the school in Fate that Rin and Shirou attend is Homurahara. Spelled with different characters, yes, but they are pronounced the same.
It wouldn't surprise me if they throw in a few nods back to Madoka Magica in this show even if the source material predates Madoka.

personally i prefer the manga chara design.
I've neither read the manga, nor watched a single episode of the adaption, but looking at the screenshots... there is something about the character design I dislike (especially Ilya's head... too slim? too much hair? weird eyes? dunno, just something's odd) and I get reminded of the weird designs of the Hayate spinoff anime, you know those gigantic wig-heads... well, that's just my personal opinion :D

Is not Madoka but, there is a cooperation special chapter in manga with Nanoha. Miu and Iliya are about to start a swiming competition when they are transported to another dimention and are attacked by strange creatures. They are helped by Nanoha and Fate who were transported to that same dimension out of nowhere. They join hands and try to survive and find the source of this mess, only to find out that the whole mess was provoked by Rin's and Lluvia's constant fights. It goes without saying that those two got heavily punished.
