i have been to both countries, and just generally speaking chinese girls seemed to be better looking on average. now there's pretty and ugly girls in both countries, but the average chinese girl seems to be better looking than the average japanese...i know people won't agree with me because Chinese people are more often made fun of than japanese, but it's just my opinion.

Actually Japanese are known in Asia as having the best make up skills. Even a high school kid has better skills than a lot of Asian adults due to their culture. In Japan you are expected to blend in with the crowd and most Japanese girls are very concern with their looks and make up. The society also expects everyone to leave the house completely dolled up, including face and hair. No such thing as leaving the house with wet hair in a bun or ponytail, slight make up, ironed clothes. And this expectation to look presentable extends to the guys as well. If you have actually been to Japan and take a good look at the people and talk to them, you will agree and know what I am talking about. This thing about conforming is very strong across all aspects of society.

And I agree Chinese (especially Taiwanese) have a better build. They are usually taller and slimmer, and better proportions, and nicer legs. Faces are very feminine and adult. Low body fat and small bone structure.
Japanese are shorter and chubbier. They have longer torsos, shorter legs, bigger heads (kinda like Shokotan). If you have many Japanese female friends you will notice that they have this obsession with celebrities with small faces and long legs because of this genetic trait. A lot have what they called a 6 to 6 1/2 head body instead of the more common 7 or 7 1/2 head body of Asians (a lot of Caucasians have 7 1/2 to 8 head proportions). They have rounder features (therefore cute faces. Due to the higher percentage of body fat plus body type, they have bigger breasts and the muchimuchi body some guys love.
Since someone mentioned Korean, I'll do one on Korean too. Korean usually have a tall and broad frame, belonging to the more athletic type. Less body fat, big bone structure. Then to gain muscle easily. Due to it being a very homogeneous society (very little migration), looks tend to be homogeneous too. Facial bone structure tend to be more prominent too, meaning more people have stronger cheekbones and higher nose bridges compared to other Asians (that is why zygoma and mandible surgeries are so common there. and why a lot of them have nice noses). Double eyelids are less common here. They usually have nicer teeth.

Japan was known to copy quite a bit after the second World War, for example, a pre-Tokyo Disneyland Theme Park that was a direct copy of the US Disneyland. But obviously, they got better. The same thing will eventually happen to China.
