I have not watched the first season yet but I guess I am going to watch both seasons together.

See above. It runs in parallel with the main Saki story (which why it's called a side story). The most interesting thing about it for me is that you get to see things from a different point of view. For instance, although Nodoka is the main link between the two stories, Saki herself makes a cameo appearance in the manga as a terrifying flaming-eyed mahjong "monster".
As for the Nationals, the Saki manga is still running so it will be a while until we know what will happen there, maybe in a year or two we'll get another season that draws everything together. Damn, I can't wait to see Saki and Nodoka in their wedding dresses...
Even better than the first season.
