I wonder why Yui? I also wonder why Mio is the most popular. I wouldn't be shocked if it was the pantsu shot. If so, that is really lame.
Tall girl with long, dark hair and big boobs. For over half of all the male anime fans, that (and especially the boobs) is an instant turn-on. The pantyshot only helped boost her popularity (both in-universe and outside).
Just look at how popular Mami (Madoka Magica) is. We've only seen a few glimpses of her personality, she makes some fancy moves and she gets killed off very quickly, yet people are all over her. Why? Not because she is so 'classy' or 'cool', but because she has big boobs. And people have no problem admitting it, too(though telling them that straight-out will throw them in denial).

Also the list is lacking several insipid male protagonists of almost every harem show ever. They're the MOST irritating.

I guess I'm not alone for finding Makoto from Denpa extremely annoying, probably one of the reasons the series is not that great for me. However, I do like the voice actors work as Jinta in Ano hi... so it's just a role issue I suppose.

seriously, I see nothing to hate about the guy. He seems dense about girls to some limited degree, but compared to the average male protagonist, he's hardly that bad (especially when we had Ichika from last season's IS), and given his "youth" rating system, the guy's clearly got some interest in actively pursuing the opposite sex. I may need to watch the episode again, but I'm pretty sure he even caught on that Ryuuko was developing a crush on him (even if it had to be pointed out by Meme... in fact, the single most dense party concerning Ryuuko's crush seems to be, remarkably, Ryuuko herself). It helps that he's about the only relatively sane person in the series (a trope almost any show full of crazies seems to call for).

I agree with punching Shinji, or his English voice voice actor anyway both of them annoy the hell out of me :) I love how moe animes are always getting picked on because they are popular and people think that because they don't like it then nobody else should either, if someone ever were to hit Yui one they are a bitch for hitting women and two I'd blow their fucking brains out then kill their entire family but that's just me.
There is not a single character in F/sn who is harder to like than him, not even Zouken. His emo rant in F/ha was pretty funny when he broke the fourth wall repeatedly ("why do I have to be a minor character?"), though.
