Medaka Box is terrible.
I enjoyed it up until they made it a crappy action/fighting manga.
How so? Medaka is Medaka. I compare it to Tenjou Tenge, it simple went spiraling over the power levels to it's logical conclusion.

Tenjou also went nuts when the main character went nuts, and made everything just another rambling of Oh Great! endless paragraphs of text, and medaka is just senseless stopped being entertaining along time ago.
Excluding D.Gray-man those are the only mangas I read from Shounen Jump.
Not that popularity is any sign of quality.
Popularity to a certain degree has to be a sign of quality imo, at least of how likeable a series is to the average people on this planet.
If popularity was the only thing going for things like OP & Naruto, then the people would have moved onto to the next new thing already by now.

I dropped Naruto, Bleach and Dragon Ball at one point because all they did was fight fight fight yada yada yada. While One Piece has its numerous fights but still keeps me interested. One of the few fighting shonen manga I read.

Well, it's mainstream for a reason. Means those series have a huge fanbase. I'd be surprised if they weren't so high up in the ranks... though it is disappointing.
It's all mainstream stuff because Shonen Jump has mostly mainstream stuff. That list is only about half of what's serialized in Shonen Jump right now. It would be sad if this were the list for top 10 manga, but this is just top 10 in Jump.
