Ok, any one wanna get into a discussion as to how they think it was made? The technique is too good as to ignore it... And as anonymous said above, yes, it is 3D depth animation. Prolly only rendering the Alpha channel of the animated characters. Would be safe to assume that the author didnt use any textures on the model as they would be completely ignored. Also gotta say, i love the camera movements on it!

Although there may have been depth in the source 3D models, there is no depth to the output; a 2D animated image is produced. Also, depth is not expressed in the output image itself via shading. All colors are either black or white, with the exception of shadows and high-speed blur effects.
Take note of the occasional evil smiles of the characters. These could be vector graphics superimposed over the silhouettes, or they could be black/white enforced textures.
Right, I wasn't paying attention. Now that I saw the whole thing from start to finish, it's obvious they were animated 3D models. The broomstick flying looked so natural in the begining it clouded my viewing comprehension :\
But the transitions in particular along with some of the miscellaneous bits (like those smiles) were probably done using vectors. Like you say.
My guess is he used Twixtor Pro for either Premiere or Vegas.
You can draw motion at only a few frames per second, and then have the program generate in-between frames using vector processing to smooth it out.
After X number of passes you'll have zero duplicate frames within whatever FPS your project is in (so 60 unique frames of motion in a 60 FPS project).
Similarly, you can convert NTSC (29.97 FPS) into Double-NTSC (59.94 FPS) to give footage that super smooth look.
Only a guess though.

Notice what was once only a few frames could get extended to about 15 seconds and still feel somewhat natural.

That said, whoever did Bad Apple must have drawn all the lines themselves, so holy crap were they devoted (and clearly talented as well) O_O
I think they used Maya, there is a render module in it called Maya Vector that gives about the same results as in the video, also the cloth simulation looks like they used the nCloth module.
Then they post processed it to do the transitions and stuff.

I'll admit it. I was expecting just another generic fan animation, but that was amazing quality. I'm happy I decided to watch that.

For the people asking how this was made i have a slight suspision(sp?). Seems like it was made using 3D software, and onloy rendering the alpha channel of the images. The camera movement in the three dimentional space is too well animated (characters and all) as to be hand drawn completely.
When I saw it yesterday I immediately thought pure epic win.
Id go with vector animations put after on any post production software, it it was done through the 3D models, there would have been evidence of alot more details on the models like where the neck and the clothes come together.
This takes the words out of my mouth.....this deserves a nobel prize.

It's Elly from Lotus Land Story. You can tell from the curly hair at the back of her head and the weird curvy-shafted scythe.
Seems odd to have her, and of all people a stage 3 boss, in amongst all the Windows crowd, but she has a relationship with Yuka (who preceded her in the PV) so I guess it's okay...
I don't know much about Tohou but I dig the song and video animation.

I don't know, I thought it all felt kind of plastic. The song was repetetive and reminded me of all other songs that sounds like that (girl singing + lots of generic sound), and the animations wasn't bad, but they didn't really feel alive either.
