I think like, have every region you encountered so far be in game, and then have you randomly be placed in one at the start of the game. The only why you'd know where you start is by the professor intro, and I guess you'd just rest until you see the one you want.

but Mystery Dungeon was a little... eh... well it was ballzy.
not that the gameplay was terrible, I just couldn't get into the "the wind is blowing in the wrong direction, go over there and dick around for a bit to save us all!" feel of the game. and weren't just the dungeons the random part?

Pokemon would appear semi-randomly; totadiles live near lakes and stuff and, not too far away, there could be cotonees in grasslands.
Kind of like Dwarf Fortress with pokemon.

Yeah, I really like the idea of that. But the biggest problem I see with it is that it's near impossible to put quests and storyline in the game if there aren't any predefined areas because everything is random.

It could be a plot-less adventure; the worlds could be bigger and far less linear than normal pokemon games, making it more of a challenge surviving out in the wilderness. Players would be required to actually buy times rather than rely solely on pokemon centers, as the next town could be an IRL hour away, and you wouldn't want to rick getting one-hitted by a strong pokemon, or slowly gettng chipped away by weaklings. You wouldn't need to start in a town with a research center; you could just start the game as a random guy who just had a pokemon growing up with him. Maybe a hardcore mode; where you have to make a pilgrimage to the research center? It could also be possible that you can look over the map and choose which city to start in without any knowledge about what's in the city (like in Dorf Fortress). Possible multiplayer support, because unlike DF, you don't do everything based on turns, just pokemon battles.
As far as quests (not so much a full fledge story) go, it could be as simple as:
talk to NPC
Team Aqua has been stealing money from the local pokemon, can you help us?
Go to hide out/ camp to defeat all of the guys in the group, let people know when you've finished.
Maybe there could be a fame system that encourages players to do things like this. Defeating a gym leader or well known trainer could possibly generate some notoriety, as well as defeating legendary pokemon (not just legendaries like Moltres or Zekrahm, but maybe a giant pikachu or some other kind of freak of nature pokemon).
Perhaps players can be recruited into organizations like team rocket, or team plasma? Maybe the player could become a gym leader or Elite 4 member after kicking enough ass? Muyltiple regions in a world map could also be possible.
In order to ensure the game doesn't make something retarded, players would have to tweak the world seed before creation. manually setting the limits on number of gyms and such, so there wouldn't be:
2 regions, 60 cities, 20 gyms, 90 dungeons (silph co. building and Mt.Moon are technically dungeons), 1 pokemart, 8 bike shops, no docks to travel between regions, and no victory roads. etc.

I think I already finished most, if not all, of the story. IIRC I was just working on completing my pokedex and getting some lvl 100's (I don't think I got any to that lvl when I last played).
I like a lot of the new pokemon, though I agree with people who say their English names are horrible and lack creativity. I actually had a difficult time deciding which pokemon to use when I was still challenging gyms, because I wanted to use so many of them. I ended up training a lot of them until they were lvl 30-40, because of that.
Though I can't say I didn't miss any of the old pokemon when playing. I hated the way the story made it seem like all the old pokemon were unheard of. That Dragonite skeleton in particular always stood out to me as if GameFreak was telling pokemon fans that they're done with the previous generations and that they want to start focusing only on new pokemon. I'm probably just over-thinking things.

We share the same difficulties, but for opposite reasons :3 I dislike most of them, takes a lot of time until they evolve, and they're really weak until they reach their last form, so... I ended up training a whole bunch of them only to relegate them in the pc. Haha, but that happens all the time with pokèmon games, doesn't it~
I'm playing the game in japanese, so I don't really know about the english names. Some of the japanese ones are a bit lame, some EXTREMELY so, but sometimes it helps 'cause I can never remember which is what. Battling is always such a problem, I can never tell what comes next.
Just out of curiosity, what pokemon did you use the most during your playthrough?

LOL same man i ahven;t even started my white yet,
Oh and i say just go full 3d MMO with the ability to play as ahh hell not getting into that right now. But suffice to say all regions you choose the start area and where you choose determines your starter with a kind of grand international pokemon league.
I actually have a saved thing with a bunch of ideas including classes and factions. But not in the mood to dig it out just to copy paste again.

I also used that electric spider for a while, and after I caught one of those fighting weasels, I used that until after I beat the elite four the first time. The rest I can't really remember.

mhm, I see. I actually avoided to use the grass starter until I could afford to level it up against proper enemies in order to raise the right stats, and because... well, grass is almost useless anyway. But I like the grass starter so much I never let him in the pc!
I used the dog and the weasel, and... well, I pretty much tried to use everything and levelled up everything on my way. Honestly once I was able to catch the mole I kept using it for everything. Powerful, although weak to a lot of things... you know, ground/steel. Now that I can move around I tried collecting and raising, but either the movesets are stupid or the pokèmons themselves are terribly weak. Right now I have the electric eel, the gothic grown up loli, the mole, a swan, Satan and a lamp.
A lamp.
I was this close to use the ice cream, too.

Funny you should mention the lamp pokemon. Some of my classmates the other day were using that one as an example of how stupid the new pokemon designs are. That one, and the garbage one.
Also, I just watched a video for Black 2 and White 2. They showed some of the older pokemon being found in the wild, but I'm not sure if you can find them before or after beating the Pokemon league.

From what I've seen/heard, there's a lot of changes. It's set two years after Black and White, with changes in the geography, the gym leaders, and stuff.
Also, in every game, besides the gen 2 games, I've always had trouble finding a fire pokemon that I'd like to use early on if I don't pick the fire starter.

Other than the super bangable new female protagonist, two new gyms one with a loli gym leader, the legendary being all giratina, a redone pokedex and a new town and passages. Not much i guess LOL.

a bit lame :\ well, if at least they put on older pokemons from the very beginning, I /could/ be okay. I wonder about the starters, though °L°
Ah, and can't say anything after gen 2 :3 I only played gen 1, gen 2, and soulsilver~
and I've literally always had troubles finding members for my party, except maybe in yellow. And in Red/blue. Like you needed anything beside charmander, kekeke
