I think it can if Yukari wants it to.

Build one String Disruptor (and a power source for it).
Let's see an immortal handles being shot by something that can destroy anything.
Though you should be careful about using something that destroys the very fabric of reality.

Every time there is a new edition released, their world expands a bit more.
Given it hasn't been fully surveyed, there are places that have yet to be revealed.

I think of it more as a parallel reality for example you can't reach the lunar capital from the outside would but a rocket launched from Gensokyo can.
It also could be described as a pocket dimension like those things Washu keeps stuff in.
Or maybe it's just simply out of phase temporal with the rest of the world and the same could be said of the lunar capital.
In Techi OVA and Tenchi Universe there are things that should even dispatch a hourai immortal.
OVA the lighthwak wings should do it as it's the ultimate cosmic power.
In the movie Tenchi Muyo in Love which was based off the Tenchi Universe TV series Washu's dimensional cannon killed a being called Kain that was able to destroy planets on his own and travel through time.
He was so indestructible the Galaxy police had him sealed in subspace as they could not figure exactly how to kill him.

Heresy, Yukari is not the god of Gensoukyou, behold the true God of Gensoukyou superior to Yukari or any other being
-get on tardis
-go back to before they were "born" or came into being and keep the from being born
-go chill in New earth and have some tea with catgirl nurses :)

What if their immortality involved temporal immortality(or one being without any temporal basis)?

Immortal doesn't necessarily mean invunerable. Immortality could just mean they can live forever, unless they are killed.
This^
You can gag and tie them up and put them in a sarcophagus, or you can go ahead and kill them if they are not invulnerable.
I presume you don't really want to kill the deity per say, you just want him to stay our of your life right? Balak and Balaam had a similar story in numbers. Long story short since he couldn't win against the Israelites because God was blessing them it wasn't about him, it was about them. Cause his followers to turn away and he will stop blessing and preserving them. Then it's left to natural order and whoever is stronger and smarter.
God doesn't punish people who aren't his child, so if you have a problem and you do not serve him your problem is either your own fault or someone elses.
I would posit that since you do not believe in God, God IS dead to you, and you to him. At least for all intents and purposes. That may be a strong metaphor make of it what you will.
God's an immoral asshole. Strong metaphor made stronger.
EDIT: you need to actually define the deity you're talking about. Since everyone defines it differently, I don't even have a clue about it's immortality.
Define "immortal".
Mnemosyne - Mnemosyne no Musume-tachi, somewhat nice immortal ova lol
Kill it with kindness.
Some immortals won't go away even when you kill them and destroy their bodies. They just re-materialize and regenerate.
Rape and torture them in so sick and fucked up a way that they no longer want to live after that. Then they kill themselves and do the job for you.
