Actually, most of these figures aren't made completely with a 3D printer, many of them are still sculpted by hand (but maybe not completely like before).
They do use 3D printing for many small accessories like guns.
Some figures are being designed on a computer in programs. Examples of these are Good Smile Company's Angel Beats! figures (Yuri and Tenshi) and their Dog Days figures (Leo and Milchi).

Also, lol, it seems they'll never stop making endless amounts of Saber figures (many of them are awesome though of course!)! :P Must be a nightmare for those who want to collect them all. I'm glad I'm more of a Rin person myself, since it's a bit easier on my economy. :P
