1) It’s expensive (to develop said vaccines, then to sell those for a profit).
2) You end up with the same problem that has cropped up in hospitals with MRSA and the like: you selectively breed antibiotic-resistant strains, making the problem even harder to control.

Mostly 1, though. Farm animals are already regularly fed many, many different antibiotics in order to control other diseases (which results in those ‘normal’ diseases becoming resistant, requiring more -and more varieties of – antibiotics to be administered, ad nauseum).
